AC Milan star Andriy Shevchenko opened the scoring the 11th minute when he hit a high swerving drive over the head of Torpedo Moscow goalkeeper Roman Berezovsky into the net from a free kick outside the penalty area.
But the Ukraine side - who dominated the opening half hour - had to wait until late into the second half to score again as they lost momentum.
Substitute Andriy Vorobei scored twice on the break in the last four minutes of the game as Armenia tired.
Ukraine face Poland who have already qualified in their final group five match. A win for Poland tonight against Belarus will make certain of Ukraine's place in the play-offs.
