Mngomeni reached a cross from Siyabonga Nomvete who was then put clear by Benny McCarthy to finish well on the run himself and seal the win in the 51st minute.
Goalkeeper Hans Vonk defied Abdeljilil Hadda from close range before Zuma fouled Adil Ramzi in the penalty area and Rachid Benmahmoud scored the 77th minute penalty.
South Africa now meet hosts Mali in the northern town of Kayes in a quarter final on Sunday.
